Each time you sync with QuickBooks Desktop, Bill.com will get the ending balance of the prior date for the GL Account indicated in your Sync Preferences.

Review your Sync Preferences by hovering over the Gear icon > Sync > Preferences 

In the field labeled "GL Account for Bank Account" choose the GL account associated with your bank account and click Save.
